Aeris/Athrun: Well, she's kind of like Lacus so she'd totally bulldoze him with gentle, peaceful "my way is best, don't you agree, yes you do." Except she's slightly more impish, I think, so she might prod him more. XD
Cagalli/Cloud: ... No workies here. Cloud is reserved and not easily flustered and he wouldn't get involved in Cagalli too easily, and Cagalli ... I don't know, I think she'd get frustrated with his apparent lack of reaction and be all "FINE! I'm not bothering with you anymore."
Duo/Gaara: ... Anyone/Gaara makes me D:, but at least Duo could survive him. He might even have insight into how to get Gaara to tolerate him -- hell, he got Heero and presumably Wufei to like him. He KNOWS insane and trigger-happy. And gaara might benefit from someone who grins and jokes with him and isn't afraid, despite knowing exactly who and what he is, but who also did his fair share of killinating.

Ron would be totally bowled over. Rukia would nag him into being more confident in his own abilities and he'd relax and be happy... Hey, that could kinda work.
Sai/Sakura: He does seem to like being beaten up. I could see him fascinated by her strength of character very easily. Now what she would see right back, I don't know. She's too busy trying to heal her own emotional connections to nurture someone else's at the moment... hmmm.

Shikamaru/Snape: !! They might actually get along! Snape might respect someone of Shikamaru's intelligence. Of course, he might also be annoyed at his laziness, and Shikamaru might be all "whatever *goes away*" at his prejudice and assholishness... Hrrm. if it works, intellectual pairing.
Temari/Trowa: Seeing how much she's like Catherine in kickassery, except more dangerous, oh yeah, I can see it.
Tsunade/Wufei: AHAHAHAHAHAHAHAHAHAHAHAHAHAHA WHAT AHAHAHAHAHA WIN. Wufei would DIE.
Zack/Zuko: Having a friend like Zack might do wonders for Zuko, actually. o.o Besides, Zack befriended *Sephiroth*, I'm sure he'd have no trouble with a secretly floundering teenager.

A Borg/Botan - ... there are no words. There is, however, an acronym. WTF.
Hiei/Kaito - Hiei would have an aneurysm, and Kaito would break out in a case of dismemberment.
Kurama/Yukina - Epic Batteru, and Kurama eventually gets stuck fighting both Hiei and Kuwabara at once. ... everybody dies, except Yukina. And then she'd go be herself at Koenma, and they'd all be alive and epic batteruing again. It's a vicious cycle. (Now, undercover as sibs, that I can totally see. I could actually almost see Tsunade with Wufei, if not for the age thing. I mean, if nothing else she's strong, and wouldn't that trump the female thing for him? It's been so long since I saw Wing... I did mine just because I could and... well! I lol'd a few times.
Billy(Young Avengers)/Epros(Okage): Well they both practice magic and do the lightning thing and they’re (at least a little) gay. They’d probably get along pretty well. Billy’d probably get just a teensy bit bored with the constant rhyming, however.
Harper(Andromeda)/Hidan: G-god, two really annoying blonds? They’d either get on each other’s nerves so bad or gang up to annoy their serious counterparts (Tyr and Kakuzu). Harper would eventually get murdered, however, for being mostly atheist.
Itachi/Karolina(Runaways): Pftt-hahaha. Itachi, however pretty he may be, isn’t nearly woman enough for Karolina. I-if you could get them to pose for photos, however, wow, so pretty. (See icon. Karolina's the glow-y one)
Kisame/Rock Lee: It’s like KisaGai only with more SPRINGTIME OF YOUTH! I’d ship it!
Sai(HikaGo)/Sakon&Ukon: Because I had an odd number of characters and twins go together anyway. They-they’d be really pretty together and share makeup tips. And Sai would top them into playing Go! And Twins can't kunai him even if he does drive them up the wall.
Teddy(YA)/Xavin(Runaways): I ship this like a shipping thing when I’m not shipping Teddy/Billy and Karolina/Xavin. Once they got over the whole ‘You’re supposed to re-unify the empire!” “I’m not your prince!” thing they’d get along pretty well. S-so second great loves of each other’s lives (cause of, uh, probably outliving their first loves by like, 100 years >> lol 200+ lifespan)

Conrad/Kouyuu - a good thing Conrad has infinite patience and would be seme
Kunimasa/Kurama - it should work well if its red-haired Kurama but with foxy Kurama Kunimasa will have to play uke. It would be fox v. kitty
