I think i've seen him walking on water in the anime, but i'm not sure if it was filler or not. Can't remember. In the post-timeskip manga, I think he does walk on water during the fight against false!Kisame, and afterwards when they open the door to the Akatsuki hideout. I'd have to check, though. ^^; After all, he can do the gates stuff, and that's also chakra manipulation.

I figure he can just manipulate it when it's inside his body, or close enough that it counts as his body; since he's standing on the water, it works somehow, but anything that needs to leave his immediat vicinity and/or be more complicated wouldn't.
